I generally use VLC Player for most of my media files. It has a rudimentary bookmarking feature, but it is pretty convoluted to use.
I'd like to be able to bookmark (and preferably annotate) my favorite parts of videos so that I can return to them more easily on later viewings.
Another one I tried was Media Player Classic Home Cinema, and while bookmarking was a little easier, it seems to group all of your bookmarks into one giant list instead of by video.
Can anyone recommend a media player that has quality bookmarking abilities?

You might try Daum PotPlayer. The current version is 1.5.34665.
I switched to this from VLC earlier this year. It is highly configurable and still being improved.
I've never done bookmarking but I just looked for you and there is a bookmarking section under Play controls. There's a bookmark editor that allowed me to add notes to my test video.
You can access everything by right clicking in the playing window. Lots of shortcuts... 'H' for bookmarking while watching a video. It took some time to get used to everything and make it the way I like but I really like it now. It's written by the guy that wrote the popular KMplayer.

I've been using this one for a while too and I like it a lot. It seems a lot like VLC player in a lot of ways. I don't remember why I switched now. It still has that crazy issue so many media players have that the menu system is a labyrinth that can be very frustrating if you have a poor memory.
